The final outcome of the drawn-out affair involving the transfer of Alejandro Faurlin was made public just an hour before kick-off on Saturday, the final day of the season.
Speaking after promotion-chasing City, who could have benefited from a points deduction, drew 1-1 at Burnley, Jones said: "It's rubbish timing. If I'd have known I would have played six of my loans (clubs are only allowed five in their matchday 18)."
Asked if the announcement should have been delayed until after the game, Jones replied: "Ask them (the FA).
"We just had to tell the players to go out, keep playing, and do the right stuff. I don't think it had an effect on the players.
"I want to talk about us getting to the play-offs now rather than stuff we've got no control over. I'm sure the other clubs in the division and their hierarchy will deal with it, rather than the managers. It's not for me to get into the realms of what they should have done or what they shouldn't have done. We abide by all the rules and everybody else should."
